--John and Rodney are reporters working for rival (pick a media - TV/newspaper/etc) companies, when the companies unexpectedly merge and now they have to work together
--John and Rodney were best friends through high school but went off to different coasts to different colleges for different careers and drifted apart. Ten years after college graduation, they find themselves back home.
--Single parent John and single parent Rodney find themselves dealing with an 'unfair' teacher who seems to be picking on their kids.
--Now that DADT is repealed and gay marriage is openly supported, the military wants to appear supportive of single sex couples. As the "known" gay military commander of Atlantis, John is pressured to find a couple in his command to be 'representative' for publicity purposes. Rather than put someone else on the spot, John decides maybe he can ask Rodney to pretend with him.
--Any variation of the 'professors at the same college' trope; I love competent!John and sassy Rodney; maybe they can even win Rodney's Nobel together!

Also truth serum! Always accidental truth telling.
And shouty bickering and one them yells that he loves the other one actually, and things get really quiet.
OH and Chuck or Zelenka is running a pool for when they finally get together and they find out and ruin it (by making sure no one wins or by teaming up with someone, making sure they win, and splitting the prize)

bodyguard au: John Sheppard is the only live-in bodyguard Rodney McKay’s ever had that’s lasted longer than two weeks. McKay has a nasty habit of getting caught up in the excitement of his work and taking off with only a vague note (‘going to meet some monkeys’) to hint at his whereabouts, making him an easy target. But John? John always finds his man.

Jeannie invites them both to visit, and she either assumes they are already together or conspires to get them together.
Same as above, but she needs the boys to watch Madison and when she comes back, they're completely worn out and she finds them napping together adorably.

Anyway, so he gets transferred to Atlantis, after working under Cheyenne where he used to chat to the scientists about their work, and strikes up a friendship with Rodney. John of course is super jealous, tries everything within his power as military commander to keep the two apart . . . I kinda want Lorne to confront him about it, John reluctantly tells him everything, and then I don't know what happens next :D you decide!

Only to have the situation repeated again and again (Rodney's so special all the baddies want him :) and each time they get to know each other a little better until someone really smart and evil (eg. Kolya) captures Rodney as bait against John, they save each other, declare there love and live happily ever after ^_^

Prompts Part 1
1.Five years ago, famous archeologist Rodney McKay is on a dig when an earthquake traps him under a boulder in a cave. Certain he is going to die, Rodney documents his entrapment with a video diary. Toward the end of his ordeal, he began hallucinating about being rescued by a messy-haired, hazel eyed, wise-cracking hero.
John Sheppard, part of an elite SAR team that travels the globe, is called in to dig Rodney out, but Rodney is pinned in a crevasse under a five ton boulder. Knowing his foot is not salvageable, the decision is made to cut it off, with John wedging himself into the crevasse to do the amputation and bring Rodney out. The process of talking Rodney through the rescue until they can reach him takes hours. John is the only one who can keep him responsive.
Now, Rodney has written a book based on the event, which has been made into a movie. He's making the interview rounds, and everyone wants to see him with the man who rescued him. But John is certain Rodney wants nothing to do with him. He's avoided the publicity, has refused to read the book, etc. What he doesn't know is that Rodney can't stop thinking about him, and has been actively encouraging the publicity hounds to pull John into the media circus so he can talk to him again.
2. John Sheppard inherits Sheppard Industries on the death of his estranged father, only to discover that Sheppard Industries is involved in so much more than John ever knew. Among other things, SI keeps a semi-tame brilliant-but-arrogant inventor on staff. Dr. Rodney McKay is responsible for most of the weapons and computer science advances in the company, including advanced tech that belongs in a sci-fi TV show. While Rodney tries to convince John that SI needs to pull back from military applications and seek out more science-based projects, someone decides that Rodney McKay should come work for them, and kidnaps him. John pulls out the entire arsenal at his disposal to bring Rodney back safely.
Prompts Part 2
4. Rodney is a photographer who has a reputation for being lousy with people but a genius with the lens. When a photo of John Sheppard caught unaware goes viral, Rodney seeks him out and pleads with him to become his model, but John wants no part of it, having sustained severe burns to his body after his helicopter went down in Afghanistan. Rodney makes love to John with his camera, proving to John, and to the world, how beautiful he is.
5. Years ago, Rodney was involved in a bank holdup as one of the hostages. John Sheppard was an off-duty cop who was also taken hostage, and he was instrumental in keeping things under control until the time was right to make his move, rescuing all the hostages without any fatalities. When Rodney reads that John Sheppard is being investigated for being a dirty cop, he doesn't believe it, and acts to clear Johns' name, whether he wants the help or not. John is being framed for a crime he didn't commit, and he'll need all of Rodney's considerable resources to find out who is behind it and bring them down. The intervening years have been hard on John however, and he's lost faith in the system and himself.
6. No one can get an interview with the reclusive John Sheppard, a former military pilot who retired to a remote homestead in Alaska and then proceeded to write a bestselling novel. Reporter (and self-avowed city slicker) Rodney McKay is determined to get Sheppard's story, as he is tired of covering the puff pieces for his paper. He talks someone into flying him out to John's island, only to get stranded there when a major snowstorms hits.
7. The rumor mill has it that Rodney is going to ask Jennifer to marry him. Atlantis has been stuck on Earth for almost a year--Jennifer is making noises about leaving the SGC and starting her own practice to be closer to her family. When Rodney comes to John asking for help broaching 'a delicate question to someone I love, when I'm not sure what the reaction will be', John reluctantly agrees to help walk him through the possible scenarios, never realizing Rodney is trying to sound John out about their own relationship
I have one more, but I'm thinking about holding onto that one and writing it myself. :-)

I so hope someone will pick one of these up, and write the story they deserve. (I'm still aiming for something shortish, and none of these would ever manage to stay short *sigh*)

My brain churns these things at regular intervals, only I never have the time or energy to write them! I keep saying some day... I'm just grateful the ideas are there when I need them.

Inversions of some common themes...
In an AU of BDSMverse AUs, doms - especially those without a collared submissive - are considered unsuited for positions involving teamwork, management or negotiation, due to their dynamic tendency to try to control others and unwillingness to compromise. In spite of his successes after Sumner's death, Sheppard is almost certainly going to be replaced as Military Commander of Atlantis unless they can convince the IOA that he's been in a non-public relationship with a submissive the whole time... Like maybe his teammate and friend, Rodney?
The other scientists get confused when McKay and Sheppard announce their relationship and move in together. Sure, John is hot if you like skinny wookies, but does Rodney really think he can have a partnership with someone so far below his intellectual level? Rodney defends him as being smart enough to bounce things off of (No Mary Sue supergenius John) but more importantly, someone who he can have fun with and communicate with on a personal rather than theoretical level. (And he's is hot, which doesn't hurt.)

I put a prompt list up with the prompts numbered. I wasn't quite sure if the 3rd on your list was a separate prompt or part of the second. It works so well either way. I compromised by calling it part b. :)
